when you grow the crystals from molten silicon, they’re in giant cylinders called boules
and it’s easiest to trim them into rectangles later, at the same time you’re dicing the wafers, rather than doing two steps of wafer cutting

for cryptographic algorithms, performance is reported in cycles as they're all fairly fast. nearly all secure implementations should be constant-time (is yours?).
though before you think about implementation security, you need a security proof.

transistors perform best if they’re aligned to the crystal lattice of the silicon, which is square! so at least the transitors themselves need to be at right angles
also I think it would be harder to build EDA tools for hexagonal layouts?
