FLiRT (JN.1* met F456L+R346T), zelfs diegene met een extra S31del mutatie, zijn al een tijdje op hun retour. KP.3 is al een tijdje dominant en ik verwacht dat nu, week 31, KP.3 met extra S31del mutatie (KP.3.1.1) de scepter zwaait!

We have an unprecedented situation in the Netherlands. JN.1 is probably taking over this week, which is expected to boost cases. But at the same time sewage concentrations of SARS-CoV-2 are already climbing and near an all time high. Ideal for co-infections and recombinants!

Here we go! A dominant BA.2 in Denmark on the 9th of January 2022. 2 days later than I predicted and maybe some extra when data will be complete. But the 2k samples available on the 7th, make it quite clear were it was going already, if you ask me.

We jumped to 74 BA.2.86! A first for (Western) Australia and Spain. A new one for France, Canada and Israel. 2 new ones for Scotland and the USA (Pennsylvania and Colorado). 26 for England, which have a combined new mutation (G2527A), which indicates (a) cluster(s). 1/2

I made some new charts, since BA.2 has now clearly passed BA.1 in Denmark. Delta seems to be reduced to less than 1% since 13th of January. I cut of the last 3 days, because I think those days will change when more data comes in.

This EG.5.1.1(HK)/JN.1 recombinant has been designated and is called XDD. It has a JN.1 Spike, but 2 parts of HK at the outer parts of its genome. Only 4 samples for now, but all recent and from 3 different countries. Let's see where it goes!

Zouden jullie deze informatie aan willen passen @NOS ? Het aantal ziekenhuisopnames in Denemarken blijft niet dalen, dat aantal stijgt juist juist gewoon door. En is zelfs hoger onder 0-2 jarigen dan onder 80-plussers (waar het ook niet bepaald laag is).

@VerzWrk @anatwitje De coronaprik is niet voor iedereen nodig. Behoor je niet tot de doelgroepen, maar wil je vanwege een kwetsbaar gezinslid of op advies van een behandelend arts toch de coronaprik, dan kan je een afspraak maken. De GGD'en doen geen triage op de locaties.

JN.1 seems to be already dominant in Iceland and the fastest in France, Denmark and Canada as well! I have cut off weeks that are probably less then half complete. Be aware that for Iceland, France and Canada that still means that the most recent week is incomplete.

About 3.5k new sequences from Denmark were uploaded to @GISAID today. BA.2 is still growing faster there than the most common Omicron (BA.1)! I really hope this variant is going to be included (separately) in all kinds of studies that are going on. Latest weeks incomplete!

I just made a new overview, since new BA.2 data are coming in extremely fast on @GISAID , especially from Denmark. Could somebody please tell me there is a huge bias in those data, because otherwise we have a variant on our hands that's growing even faster than BA.1 (both Omicron)

2 more "representative" BA.2.86 samples from Portugal with the A613G mutation. From the 15th of August, which makes them the most recently found. So 13 now, from 6 different countries. It seems to miss S:R403K. Artifact? And T11614C and C17288T=ORF1B:T1274I as extra mutations.

Indeed. The 11th BA.2.86 from Ohio has a A6183G=ORF1ab:K1973R mutation, like the English and 2 out of 3 Danish samples. As far as I can see, all the other mutations it has are shared with all the other BA.2.86. Which makes sense, because it is one of the oldest samples found.

Because I think India is too big a country, I have analysed some of its provences. Gujarat: BA.2.75 from 1 to 9% in 3 weeks, BA.5 fluctuating around 7% Maharashtra: BA.2.75 from 0 to 60% in 4 weeks, BA.5 stable around 3% Tamil Nadu: only 1 BA.2.75, BA.5 grown from 18 to 60% >>

26 BA.2.86 now. New ones from England and Scotland from the 16th of August. I used good old Sc2rf to show the mutations. You can read the nucleotide from top to bottom, see the original in black and a different letter in red underneath if BA.2 already had the mutated version.

An immunocompromised man, who was chronically infected with BA.1.17 for more then 1,5 years, until unfortunately he died because of his underlying disease, was tested repeatly. 50 nucleotides mutated Big thanks to this patiënt and to Magda Vergouwe, @Viroloog , @Flahless1 et al.

BQ.1* and BQ.1.1 are growing fast in Europe. XBB in Asia. BQ.1.1 seems faster than BQ.1 worldwide. I included BQ.1* in these charts though, because it becoming dominant will have an impact on case numbers. And it includes some other sublineages that might be fast, like BQ.1.8.>

We hebben in Nederland inmiddels 2 SARS-CoV-2 dagrecords in het riool, maar nog net geen weekrecord. Maar dat kan nooit lang meer duren. In het tweede figuur zie je het weekrecord. Dat was tijdens de BA.2 golf, begin maart 2022.

84 BA.2.86 now, because of 10 new ones from South Africa. Gauteng 6 Mpumalanga 3 North West 1 In total since the 15th of July, 13 out of 103 samples were BA.2.86 in SA. 8/57, 3/3 and 1/1 for the 3 provences resp.! Please note how different this chart looks. No cluster!

Hopefully this will demonstrate how crazy the battle between various variants/sublineages is right now. 😳 A selection even! XBB is a BM.1.1.1/BJ.1 recombinant. BM.1.1.1 is a BA.2.75 sublineage and BJ.1 is BA.2.10.1.1. BQ.1 = BA.5.3.1.1.1.1.1 Week 37 is preliminary!

I am not as sure about FLiRT becoming the dominant one, as I was before The competion is growing, especially KP.3 (F456L+Q493E, no R346T), which is not surprising seeing that @yunlong_cao found it most immune evasive and @BenjMurrell found it to have the biggest growth advantage

Please notice that the blood from 19 out of 27 vaccinated subjects, that had had one breakthrough infection, did not show any sign of neutralising BA.2.86. This was the case for 4 out of 54 vaccinated subjects that had had 2 breakthrough infections.

Sharing some new experimental data on BA.2.86: 1) BA.2.86 is antigenically distinct compared to XBB.1.5. 2) BA.2.86 can significantly escape XBB-infection/vaccination induced antibodies. 3) However, the infectivity of BA.2.86 may be much lower than XBB.1.5 and EG.5. (1/n)

Waarom worden kinderen bijna nooit ziek van corona? Omdat hun afweersysteem fantastisch werkt. Zij kunnen tot wel 1000 x sneller antistoffen aanmaken dan mensen boven de 60. Zo hebben ze veel meer antistoffen paraat dan volwassenen.. #CoronaCollege

I think European countries should not only keep an eye on XBB.1.16, but on XBB.2.3 as well. XBB.1.16 might be a bit faster, but XBB.2.3 seems to still be a little ahead (depending on the country).

@HarrySpoelstra @Emmanuel_microb True. In the Netherlands 7 XBB.1.16 and 27 XBB.2.3 have been found so far. In Belgium 2 XBB.1.16 and also 27 XBB.2.3, I think. XBB.2.3 does not seem to grow when XBB.1.16 is already dominant, but if not, it might be different. Note: last week NSW is still prelimary!

A huge jump to 7% in Amsterdam for BA.4/5 (L452R)! For comparison, only 6/1861 samples on GISAID since the 10th of April have that mutation of which 4 were BA.4 and only 1 BA.5. Be aware that mostly vulnerable people and their caretakers, plus those unboostered, get tested now.

A total of 181 randomly selected SARS-CoV-2 positive samples, collected 2nd&4th May 2022 at @GGDAmsterdam testing facilities, 0/181(0%) indicated a BA.1-like, 168/181(93%) a BA.2-like and 13/181(7%) a BA.4/5-like variant. Thanks to @amsterdamumc & @inBiome .

Wat vreselijk jammer! Naast dat we nog geen flauw idee hebben hoe hoog deze (XBB met S:F486P) golf gaat worden, mede door de afnemende effectiviteit van de vaccins, krijgen we door een Omicron infectie waarschijnlijk amper een booster van onze antistoffen tegen Delta etc..

I just realized that there is already a BA.2.86.1 sublineage with a mutation in this spot (L455S). There are only 4 sequence (from 4 different countries), but I bet there will be many more. This is almost certainly a class-1 escape mutation. Last hurdle. 4/

This is quite extraordinary. We had another Delta/Omicron recombinant XAY.2 approaching 6% in Denmark recently, but 30% and rising! I thought it might be a reflection of XBC putting more people in hospital and testing/sequencing going down, except in hospitalised, but ... 1/2

There is some discussion going on about where BR.2.1 came from. Spoiler: most likely IMO, New South Wales / Australia Let me give some extra info. 🧵 BR.2 = BA.2.75 that subsequently gained spike mutations L452R (BA.2.75.4), R346T and F486I BR.2.1 = BR.2 plus extra ORF8:S67F

A big new upload from Spain/Andalusia/Sevilla shows an even bigger share for KP.3 there, mostly because of a lot of KP.3.1.1, which has the extra S:S31del mutation. Only samples from Monday and Tuesday (28/29th of May) for week 22 so far.

There were also 4 BA.2.86 (not .1) found in NSW/Australia (1 from week 37, 3 from week 38). And the EG.5.1 growing seems partly due to its sublineage HK.3, which is one of several FLip lineages growing in NSW. Together those accounted for 3% in week 35, but 38% in week 37/38!

Ik heb helemaal niet gezegd dat elke individuele ziekte of sterfte voorkomen zou moeten worden, maar vaccinatie is een niet ingrijpende maatregel die de laatste keer, volgens de meeste cijfers (ook die van het @rivm ), ongeveer 50% extra bescherming gaf!

A total of 55/77(71%) randomly selected SARS-CoV-2 positive samples, collected 7th Feb 2022 at @GGDAmsterdam testing facilities, were positive for a BA.1-like variant and 22/77(29%) for a BA.2-like. Thanks to @amsterdamumc & @inBiome .

As we see BQ.1(.1) rising and becoming substantial in Europe eg. and XBB to an even greater extend in Singapore and Bangladesh eg., BA.2.3.20 seems to have become dominant in the Phillipines. About 30 samples per week from airport surveillence of South-Korea, Japan, Singapore.

We hebben in Nederland inmiddels 2 SARS-CoV-2 dagrecords in het riool, maar nog net geen weekrecord. Maar dat kan nooit lang meer duren. In het tweede figuur zie je het weekrecord. Dat was tijdens de BA.2 golf, begin maart 2022.

I have submitted an issue for the most peculiar variant I ever investigated. It looks most like a BA.5.2.1, but it has the BA.4 N:P151S, BA.2/4 ORF:D61L (3 nuc muts), T15096C like Delta, T6979G like BF.1 plus 11 extra private mutations. 25 samples and only in Denmark for now.

This EG.5.1.1(HK)/JN.1 recombinant has been designated and is called XDD. It has a JN.1 Spike, but 2 parts of HK at the outer parts of its genome. Only 4 samples for now, but all recent and from 3 different countries. Let's see where it goes!

Ik geef BQ.1/BQ.1.1 in Nederland de grootste kans om binnenkort dominant te worden. Omdat ze heel hard groeien en al regelmatig gevonden zijn in Nederland. En daar lijkt de immuniteit na basis vaccinaties en BA.1 infectie dus minder goed tegen te beschermen dan immuniteit na BA.5

From the top 10 growing variants that were researched, only BN.1 evaded immunity after 3 CoronaVac + BA.1 infection a bit less than after BA.5 inf.. XBB, CA.1 and BA.2.3.20 evaded BA.1 immunity a bit better, but BQ.1 and BQ.1.1 evaded BA.1 immunity much better then BA.5 immun.!

Beste @rivm , BA.2.86 is juist geen XBB! (En het riool zou eigenlijk juist ideaal zijn om snel te v kunnen zien of JN.1 (BA.2.86.1.1) al dominant is in Nederland.)

Flinke slag om de arm, omdat we inmiddels op maar 52 samples voor week 21 zitten, maar XBB.1.16 lijkt wel flink te stijgen. Nu ook de rioolwaarden niet meer dalen, zou het binnenkort wel weer eens kunnen gaan stijgen. XBB.1.16 zal samen met XBB.2.3 de 50% al wel halen.. #KS 1/2

Hopefully this will demonstrate how crazy the battle between various variants/sublineages is right now. 😳 A selection even! XBB is a BM.1.1.1/BJ.1 recombinant. BM.1.1.1 is a BA.2.75 sublineage and BJ.1 is BA.2.10.1.1. BQ.1 = BA.5.3.1.1.1.1.1 Week 37 is preliminary!

CH.1.1* has the highest percentage of those. That makes sense, since it's very common in the UK. But it doesn't seem to grow as fast as DeltaOmicron recombinant descendant XBC.1, which was very common in the Philippines and which is common and growing in Western Australia 2/6

@mvankerkhove @dmaccannell @WHO Let's look at Denmark. They went from around 2k sequenced samples per week (at a low point) before Omicron to less then 50 per week in the last few months. That means a new variant is seen first at 2% instead of at 0,05%. That's 5 weeks later if the variant doubles per week!

Since we just started week 15, I think these graphs could be telling us that in several countries in the world JN.1 plus S:R346T and S:F456T ( #FLiRT ) has reached or will soon reach 50%. Therefore spring waves might be starting. Be aware! Data of recent weeks is often incomplete

In Australia KP.3 seems to have already passed JN.1 plus FLiRT and might even be dominant at this moment. Since several sequences miss coverage near amino acid 450 of the Spike, I used very simple queries. S:R346T in early weeks therefore include HK.3 etc. besides JN.1*.

I am not as sure about FLiRT becoming the dominant one, as I was before The competion is growing, especially KP.3 (F456L+Q493E, no R346T), which is not surprising seeing that @yunlong_cao found it most immune evasive and @BenjMurrell found it to have the biggest growth advantage
