@DannyKodicek @loafingcactus @sarahmhird Helpful! It took me too long to figure out that step 3 = "subtract Step 1 from Step 2". I'll use this next time I'm attempting to recover counts from proportions. But authors, just give me your counts! I can transform them to proportions myself if needed :)

@Jonathanthdk Fantastic qtn, @Jonathanthdk ! No, the effect sizes are not adjusted for other taxa abundances. The parameter interpretation is a log-fold diff in abundance across samples differing in one sample variable but similar wrt other sample variables. Lmk if you have more qtns
