@Ella_Maru @vagar112 @ScienceMagazine Yes Puffin and Puffin-D can predict mutation effects by comparing predictions for sequences carrying each allele. Puffin is more focused on interpreting the effects (e.g what motif is affected and how it affects transcription). Puffin-D is more focused on prediction accuracy.

We can dissect the sequence contributions of each promoter at motif- and basepair- levels (check out . Motif contributions turned out to be highly associated with expression patterns of genes.

In short, we can now explain most promoters with a simple sequence-based model with a small set of sequence patterns and rules! Each motif has a distinct position-dependent effect curve on transcription initiation that likely reflects the underlying mechanisms.
