Nope, it's because Peter wasn't a threat. The spider-sense only warns of actual threats, it's literally precognition.
Venom counters Peter's spider-sense because of the symbiotic bond it formed with him, but it hasn't bonded with Miles so it doesn't know how to counter that.

Honestly the best era for Marvel IMO was a little before the MCU became a real concept, when those 3 were the big hitters instead of Cap, Iron Man and Thor.
I know the Avengers were always relatively well known but Spidey, Hulk and Logan WERE Marvel in the early 2000s.

That's not true at all, Afton died way after FNaF1, when that building had fallen into disrepair. The springlock suits hadn't been used by staff since before 1987, which is likely when the backrooms were sealed off and the tape was recorded. The incidents were spring failures.
