@vsbuffalo I just try and lean on the language itself very little. Handle anything even a little complex in python (more testable anyways). Use parallel on high cpu instances vs scatter where possible (usually cheaper).

@vsbuffalo We compile to run on DNAnexus with dxcompiler. Miniwdl is handy for small local tests.

@AlexTISYoung @vsbuffalo @jgschraiber labs with foundation $$ sometimes have these jobs too, but pay is still low and it’s a precarious gig (one job per city, temp funds, limited growth). To balance the downsides you could offer intellectual freedom and tenure, but that’s… a faculty job lol.

@pvtodorov @vsbuffalo Today I asked Claude for a command to filter reads with more than 15bp soft-clipping and it gave me a nice awk command filtering for >=10bp soft-clipping. Lots of little stuff like that will slip through I think.

@greebletheory @vsbuffalo Still learn bash/awk/sed/grep enough to do stuff. The fun part is coming up with good models linking bio/chem/stats and I think (hope?) that is where the human value added will come from. Also ggplot for exploratory analysis.
