I'm pretty happy how my review "Ancestral State Reconstruction of Phenotypic Characters" turned out in @SpringerNature 'Evolutionary Biology.' Please check it out: (and feel free to email me for a reprint if you don't have access).

A few minor (but important) updates to #phytools fitPagel for fitting a Pagel '94 correlated binary trait evolution model:

On the #phytools blog, clade boxes for circular "arc" or "fan" style trees in R:

Tonight on the #phytools blog... just for fun, hacky trick to substitute polygons for clades on a arc- or fan-style plotted tree in R:

Love to see how this #phytools co-phylogenetic plot came out in a recent paper on liverworts by Górski et al. in @SciReports:

From the #phytools blog archive, but probably useful to some followers -- fitting an Mk model & estimating ancestral states when some plausible levels of the character are unobserved among tip species of our tree (including when the trait is invariant):

I'd like to sustain that fitmultiBM -- for fitting a discrete character dependent continuous trait evolution model (including with hidden-rates) via the approximation of Boucher & Démery (2016) -- is the most important new function in #phytools from 2024:

I think this may be underappreciated because it looks exactly like clipart of a menorah, but it was made completely in R using the "phylo" object class, existing #phytools plotting methods, & other R tools, such as smooth.spline of the stats package. 😅

A phylogenetic menorah using #phytools, & the structure of the "phylo" object in R: Happy Hanukkah, folks.

"Global" vs. "local" marginal ancestral state reconstruction of discretely-valued phenotypic traits: (I'm not sure what else to say about this, except that it's more interesting than you might think.....)

An oldie from #phytools blog, but the code still works: a phylogenetic Christmas tree in R. You could say it's a real "Yule" phylogeny. (Get it?) With credit to @gaballench.
