Stampede should have kept nai and vash's 'wandering through the desert for 80 years' arc. If they truly didn't meet between the brief confrontations we've seen onscreen then they basically spent only 1 year together....

i think both theories can exist at the same time. In Trimax, Rem did everything she could to keep the twins' existence a secret, and she wanted to pass them off as human and take them back with her to cryo sleep. She knew they weren't safe from the crew.

They also used Vash to keep Nai in check, if he misbehaved they punished him by taking vash away/threatening to hurt him. This time though, when they took Vash, he snapped and broke out, his powers manifesting much quicker due to his desire to protect him (just like vash's later)
