The blue soul couldn't move on because part of her soul is still in Kanako's soul. Taking it back kills Kanako, so she didn't want to do it.
Clover gives up their soul to Kanako, allowing the blue soul to become complete. This un-taints and mends Kanako's soul, waking her up

yep! Yellow soul kanako definitely isn't the most likely outcome. This does bend the rules a bit and make a couple of assumptions.

In the previous one, Martlet was following a lead from what she saw in true lab. But after the incident, Alphys returned the body since the DT experiments were over and Kanako’s soul was stabilised.
